Do you really want me to get started on this one? Okay, you're the one that asked the question... Yes, there's a difference. Science fiction should have some base in science, even if it's a tiny base, but fantasy doesn't have to. For instance (this could not be the right example) fantasy can have flying horses and there's no problem with that but if those same flying horses are in science fiction there should be some reason why the horses can fly (alien, anti-gravity, whatever). Fantasy can be written without any theories to back up your story but science fiction should have some base, some theoretical fact that makes sense.
